Credit: René Stalder and Stefan Abrahamczyk Sometimes, Scientists Can Be Too ‘Impatiens’ When Naming Species Nestled in the center of the world’s deepest valley are two plants that have confounded scientists for decades. The remote Tsangpo Gorge, located around Mount Namchabarwa, the highest peak in the Eastern Himalayas, is home to two species of the “touch-me-not” genus (Impatiens), including the Blue Diamond (Impatiens namchabarwensis) and the Toothed Busy Lizzie (Impatiens arguta). Both plants are adorned with trumpet-shaped flowers in a spectrum of colors, and their similarities made many scientists believe they belonged to the same species. But on this occasion, the experts were wrong. In a recent study published in the Nordic Journal of Botany, researchers from Xi’an Jiaotong-Liverpool University (XJTLU) in China and the University of Bonn in Germany have identified some vital differences between the plants that disentangle their classification and confirmed they are separate species. XJTLU’s Dr. Bastian Steudel, a corresponding author of the study, says: “We are facing a mass extinction of species worldwide, so it is essential to recognize every species and their distribution patterns. “A species of plant can have flowers with many different colors; just think of the pink and white of a common daisy. So it can be challenging to differentiate between species with similar shapes and habitats, such as I. namchabarwensis and I. arguta. But we have now shown they are pollinated by different insects and have more differences than previously thought. “Our findings are a small piece in the species identification and distribution puzzle, but plants such as I. namchabarwensis, which are only found in narrow habitats, are often particularly interesting for conservation programs.” Due to the uncertainty regarding its taxonomy, the study reports that I. namchabarwensis has been neglected by existing literature, including the standard compilation of all known plant species found in China, Flora of China. A Name of Its Own Impatiens namchabarwensis was found in 2003 during an excursion to the Eastern Himalayan mountain range and described as a new species in 2005. It quickly circulated in Western countries as a novelty for gardeners who collect species of ‘touch-me-nots’, especially due to its appealing colors. As the valley where it was discovered is also the habitat of the widespread species I. arguta, many scientists believed the two plants to be one species. Dr. Steudel explains: “Every year, new species of plants, animals, and microbes are identified. Sometimes these new species and their suggested names are not accepted by other researchers. They think the organism belongs to an already-known species and consider the new name just an alternative. This process is called synonymization. “Synonymisation is very important; otherwise, everybody would know the species by a different name and communication between experts would be very difficult.” Despite the value of synonymization, in some cases, the plants are indeed different species and therefore earn the right to a new name. The Blue Diamond (I. namchabarwensis) is such an example. The researchers observed that I. namchabarwensis is pollinated by hawk moths and tends to live for two to three years, whereas I. arguta is preferred by bumblebees and lives for eight years. They suggest the difference in pollinators is due to the lower petals of the plants facing in slightly different directions; I. arguta creates a platform for its flower visitors with horizontal petals, in contrast to the downward-facing leaves of the I. namchabarwensis. Dr. Steudel explains the impact of identifying these differences: “It would be a real pity if such a beautiful species as I. namchabarwensis were confined to survive only in collections and be extinct in nature. Researchers at Columbia University have developed an AI method capable of predicting gene activity in any human cell, offering insights into cellular mechanisms and advancing understanding of diseases like cancer. By training on data from millions of cells, this system enables precise predictions, revealing gene interactions and previously hidden genomic processes, potentially transforming biology into a predictive science. Columbia researchers created an AI model that predicts gene activity in any human cell, advancing disease research and treatment. It has already uncovered mechanisms behind pediatric leukemia and may reveal hidden genome functions. Researchers at Columbia University Vagelos College of Physicians and Surgeons have developed a new artificial intelligence method that accurately predicts gene activity in any human cell, essentially revealing the cell’s inner mechanisms. Detailed in the latest issue of Nature, this system has the potential to revolutionize how scientists study cancer, genetic disorders, and other diseases. “Predictive generalizable computational models allow to uncover biological processes in a fast and accurate way. These methods can effectively conduct large-scale computational experiments, boosting and guiding traditional experimental approaches,” says Raul Rabadan, professor of systems biology and senior author of the new paper. Traditional research methods in biology are good at revealing how cells perform their jobs or react to disturbances. But they cannot make predictions about how cells work or how cells will react to change, like a cancer-causing mutation. “Having the ability to accurately predict a cell’s activities would transform our understanding of fundamental biological processes,” Rabadan says. “It would turn biology from a science that describes seemingly random processes into one that can predict the underlying systems that govern cell behavior.” In recent years, the accumulation of massive amounts of data from cells and more powerful AI models are starting to transform biology into a more predictive science. The 2024 Nobel Prize in Chemistry was awarded to researchers for their groundbreaking work in using AI to predict protein structures. But the use of AI methods to predict the activities of genes and proteins inside cells has proven more difficult. New AI method predicts gene expression in any cell In the new study, Rabadan and his colleagues tried to use AI to predict which genes are active within specific cells. Such information about gene expression can tell researchers the identity of the cell and how the cell performs its functions. “Previous models have been trained on data in particular cell types, usually cancer cell lines or something else that has little resemblance to normal cells,” Rabadan says. Xi Fu, a graduate student in Rabadan’s lab, decided to take a different approach, training a machine learning model on gene expression data from millions of cells obtained from normal human tissues. The inputs consisted of genome sequences and data showing which parts of the genome are accessible and expressed. The overall approach resembles the way ChatGPT and other popular “foundation” models work. These systems use a set of training data to identify underlying rules, the grammar of language, and then apply those inferred rules to new situations. “Here it’s exactly the same thing: we learn the grammar in many different cellular states, and then we go into a particular condition—it can be a diseased or it can be a normal cell type—and we can try to see how well we predict patterns from this information,” says Rabadan. Fu and Rabadan soon enlisted a team of collaborators, including co-first authors Alejandro Buendia, now a Stanford PhD student formerly in the Rabadan lab, and Shentong Mo of Carnegie Mellon, to train and test the new model. After training on data from more than 1.3 million human cells, the system became accurate enough to predict gene expression in cell types it had never seen, yielding results that agreed closely with experimental data. New AI methods reveal drivers of a pediatric cancer Next, the investigators showed the power of their AI system when they asked it to uncover still hidden biology of diseased cells, in this case, an inherited form of pediatric leukemia. “These kids inherit a gene that is mutated, and it was unclear exactly what it is these mutations are doing,” says Rabadan, who also co-directs the cancer genomics and epigenomics research program at Columbia’s Herbert Irving Comprehensive Cancer Center. With AI, the researchers predicted that the mutations disrupt the interaction between two different transcription factors that determine the fate of leukemic cells. Laboratory experiments confirmed AI’s prediction. Understanding the effect of these mutations uncovers specific mechanisms that drive this disease. AI could reveal “dark matter” in genome The new computational methods should also allow researchers to start exploring the role of genome’s “dark matter”—a term borrowed from cosmology that refers to the vast majority of the genome, which does not encode known genes—in cancer and other diseases. “The vast majority of mutations found in cancer patients are in so-called dark regions of the genome. These mutations do not affect the function of a protein and have remained mostly unexplored. says Rabadan. “The idea is that using these models, we can look at mutations and illuminate that part of the genome.” Already, Rabadan is working with researchers at Columbia and other universities, exploring different cancers, from brain to blood cancers, learning the grammar of regulation in normal cells, and how cells change in the process of cancer development. The work also opens new avenues for understanding many diseases beyond cancer and potentially identifying targets for new treatments. By presenting novel mutations to the computer model, researchers can now gain deep insights and predictions about exactly how those mutations affect a cell. The mechanical code of DNA refers to the physical properties of DNA that are important for its function as genetic material. These properties include the structure of the double helix, the stability of the base pairing, and the elasticity and flexibility of the molecule. These properties allow DNA to store and transmit genetic information, and they are influenced by various factors such as temperature, humidity, and pH. Researchers have decoded DNA’s “mechanical code,” revealing how sequence-specific deformability, modified by methylation, influences biological processes and diseases like cancer. An international team of researchers, led by Durham University in the UK, has uncovered previously unknown ways in which nature encodes biological information in a DNA sequence by deciphering the mechanical code of DNA. The team used a next-generation DNA sequencing technique called loop-seq, which they developed, to demonstrate that the specific sequence of bases along a section of DNA determines the local bendability of the molecule. Via a large number of measurements, coupled with computational analysis and machine learning, they determined the mechanical code, i.e., the mapping between the local sequence and the local deformability of DNA. Methylation’s Role in Modifying the Mechanical Code Additionally, the researchers found that the mechanical code of DNA can be modified by ‘methylation’, which is a known chemical modification that DNA bases are routinely subject to at various stages in an organism’s development. Aberrant methylation has been linked to several cancers. The discovery that methylation alters the mechanical code presents the possibility that biological development programs, or diseases such as cancer, could be achieving a part of their effects on cells by altering the information encoded via the mechanical code. The research was carried out along with colleagues from Johns Hopkins University, USA, Barcelona Institute of Science and Technology, Spain, and the University of Barcelona, Spain. It has been published in the journal Nature Structural & Molecular Biology. A New Perspective on DNA Mechanics Lead author of the study, Dr. Aakash Basu of Durham University, said: “DNA is a book containing instructions that cells need to survive. But it’s a very special kind of book, where your ability to turn a page, repair a tear in the page, or fold a page, depends on the words written on the page. This is because in the book of DNA, those words somehow also control the mechanical properties of the paper.” They point out that it is well known that, reading, copying, packaging, and repairing the genetic information stored in the sequence of bases (the As, Ts, Gs, and Cs) along DNA routinely involves processes that require local mechanical deformations of DNA. The researchers provide evidence that in diverse organisms ranging from mammals to bacteria, nature and evolution have taken advantage of the mechanical code to locally control DNA deformability, and thus in turn, control critical biological processes that require mechanical distortions of DNA.
