Over two centuries after Ludwig van Beethoven’s request to disclose his progressive hearing loss upon his death, researchers have partially fulfilled his wish by analyzing DNA from locks of his hair. Published in the journal Current Biology, the study offers insights into the famous composer’s health struggles. Beethoven’s DNA analysis revealed liver disease and hepatitis B factors but no cause for his deafness. A surprising extrapair paternity event was uncovered in his paternal lineage. In 1802, Ludwig van Beethoven asked his brothers to request that his doctor, J.A. Schmidt, describe his malady—his progressive hearing loss—to the world upon his death so that “as far as possible at least the world will be reconciled to me after my death.” Now, more than two centuries later, a team of researchers reporting in the journal Current Biology on March 22 has partially fulfilled his wish by analyzing DNA they lifted and pieced together from locks of his hair. “Our primary goal was to shed light on Beethoven’s health problems, which famously include progressive hearing loss, beginning in his mid- to late-20s and eventually leading to him being functionally deaf by 1818,” said Johannes Krause from the Max Planck Institute for Evolutionary Anthropology in Leipzig, Germany. “We were unable to find a definitive cause for Beethoven’s deafness or gastrointestinal problems,” Krause says. “However, we did discover a number of significant genetic risk factors for liver disease. We also found evidence of an infection with the hepatitis B virus in at latest the months before the composer’s final illness. Brilliant Center for Beethoven Studies, San Jose State University An Unexpected Discovery: Extrapair Paternity As commonly happens when people analyze DNA, the researchers uncovered another surprise. Beethoven’s Y chromosome doesn’t match that of any of five modern-day relatives carrying the same last name and sharing, on the basis of genealogical records, a common ancestor with Beethoven’s paternal line. The finding points to an extramarital “event” somewhere over the generations on Beethoven’s father’s side. “This finding suggests an extrapair paternity event in his paternal line between the conception of Hendrik van Beethoven in Kampenhout, Belgium in c.1572 and the conception of Ludwig van Beethoven seven generations later in 1770, in Bonn, Germany,” says Tristan Begg, now at the University of Cambridge, U.K. The idea for the work was conceived by Begg and study co-author William Meredith almost a decade ago. They were motivated by Beethoven’s request for postmortem studies to describe his illness and make it public. In the new study, the team, also including Toomas Kivisild of Katholieke Universiteit Leuven in Belgium, relied on recent improvements in ancient DNA analysis; these improvements have enabled whole-genome sequencing from small quantities of historical hair. Credit: Anthi Tiliakou First, they analyzed independently sourced locks of hair attributed to Beethoven, only five of which they confirmed came from the same European male. They deemed these five to be “almost certainly authentic” and used them to sequence Beethoven’s genome to 24-fold genomic coverage. Reevaluating Past Theories About Beethoven’s Health Medical biographers had earlier suggested that Beethoven had many substantially heritable health conditions. But the researchers in this study couldn’t find in his genome an explanation for Beethoven’s hearing disorder or gastrointestinal problems. They did find that he was genetically predisposed to liver disease. Further study of other DNA in his samples suggested that he also had a hepatitis B infection at least during the months leading up to his death. “Together with the genetic predisposition and his broadly accepted alcohol consumption, these present plausible explanations for Beethoven’s severe liver disease, which culminated in his death,” they write. The researchers note that previous analyses suggesting that Beethoven had lead poisoning turned out to have been based on a sample that wasn’t Beethoven’s at all; instead, it came from a female. Future studies testing for lead, opiates, and mercury must be based on authenticated samples, they say. The DNA extracted from Beethoven’s hair is genetically most similar to that of people living in present-day North Rhine-Westphalia, consistent with Beethoven’s known German ancestry, Begg says. Future studies of Beethoven’s samples collected over time might help to clarify when he got infected with hepatitis B. Meanwhile, more studies of his close relatives might help to clarify his biological relationship to modern decedents of the Beethoven family. A Kirtland’s Warbler in Michigan. Credit: Nathan W. Cooper The trillions of bacteria living in our guts play a crucial role in our ability to digest food and fight off disease. All other animals also have communities of bacteria living inside them, that scientists call microbiomes, and learning about them can help scientists put together a more complete picture of how those animals interact with the world. In a new study in the journal Molecular Ecology, researchers used tiny radio trackers to follow the movements of birds that migrated between The Bahamas and Michigan, and they found that the same individual birds’ gut bacteria were different in the two locations. And to figure that out, the scientists had to get up close and personal with a lot of bird poop. “We’ve seen in other animals that microbiomes can be influenced by the places their hosts live. Lots of birds migrate, and they experience different environments at different points of their migratory cycle. We didn’t know how these different environments affected the birds’ microbiomes,” says Heather Skeen, a PhD student at the Field Museum and the University of Chicago and the lead author of the Molecular Ecology study with the Field Museum’s John Bates and Shannon Hackett, Nathan Cooper at the Smithsonian Conservation Biology Institute, and Peter Marra at Georgetown University. Cooper “This study shows how much we can learn about even foundational aspects of bird biology, such as migration, from the combination of new and old technologies–fieldwork and following birds in their breeding, migrating, and wintering habitats, to newer technologies of radiotelemetry and next-generation DNA sequencing,” says Hackett, an associate curator at the Field Museum. While thousands of bird species migrate, Skeen and her colleagues honed in on just one for this study: Kirtland’s Warbler, one of the rarest birds in the world. Kirtland’s Warblers are tiny yellow-breasted songbirds that spend their winters in The Bahamas and migrate to northern Michigan in the spring, where they breed only in young jack pine forest. They nearly went extinct in the 20th century, falling to just 167 males left in the wild in 1987, but their populations have stabilized thanks to intense conservation efforts on the breeding grounds. Credit: Heather Skeen Still, they’re a rarity in the bird world, and that rarity, paired with their extreme pickiness in breeding grounds, made them ideal subjects for this study. “We picked Kirtland’s Warbler because there are very, very few species of birds where you would have been able to track individual birds from their non-breeding grounds and then capture them on their breeding grounds,” says Skeen. Trying to follow individuals of extremely common, widely distributed birds like robins would have been like trying to find a needle in a haystack; with Kirtland’s Warblers, there’s a much smaller haystack to choose from, spread over a much smaller geographic area. The researchers started by doing fieldwork in The Bahamas, where they lured Kirtland’s Warblers with recorded bird calls and fitted them with tiny radio tracking devices. The birds themselves are tiny, about half an ounce, so the geolocators weighed less than half a gram. (For context, a penny weighs about 2.5 grams.) After attaching the trackers, Skeen and her colleagues then put the birds inside of wax paper bags for a few minutes. The birds promptly turned the bags into their own private bathrooms. The warblers were then released, leaving Skeen to go into the bags and collect fecal samples. A few months later, when the birds migrated from The Bahamas to Michigan, Skeen and her colleagues used a large network of automated radio towers, known as the Motus Wildlife Tracking System, to locate the exact same individual birds that they’d sampled in The Bahamas. “There were 12 radio towers spread throughout the birds’ breeding range in Michigan, and when one of our birds’ trackers pinged near a tower, we would drive around the range using a handheld radio antenna, looking for the bird,” says Skeen. “Once we picked up the signal, we got out of the car and walked around, trying to attract the birds using recordings of their songs.” When the birds flew into the nets that the researchers set up, the scientists repeated the paper bag procedure before letting the birds go again. Credit: Adrienne Dale Armed with nearly two hundred samples of bird poop and samples from the same individual birds in both The Bahamas and Michigan, the researchers conducted genetic analyses of the bacteria present in the poop. They found that the bacteria present in the Michigan poop was different from the bacteria in The Bahamas poop. But, more importantly, the same individual birds had different bacteria in their digestive tracts depending on where they were when the poop was collected. “One of the most important parts about this study is that we were able to recapture birds at different portions of the annual cycle in different locations, and we have this one-to-one comparison of the same population and the same individuals and how their microbiomes changed,” says Skeen. “If we’d tested different individual birds, we wouldn’t have been able to say for sure if the changes we saw were due to location or if they were just differences between populations. Since we were looking at the exact same birds, these results are much more supported.” The study’s findings that bird microbiomes vary from one location to another, even within the same individuals, can help scientists puzzle out how bird microbiomes work. “We know that birds’ microbiomes are different from most mammals’, but we don’t know exactly how or why,” says Skeen. In most mammals, the kinds of gut bacteria present are closely tied to the animal’s species and evolutionary history, but with birds, those connections appear to be looser. Instead, previous studies have indicated that birds’ gut microbiomes have more to do with where they live than what species they are. “In our study, we found that there are some groups of bacteria that are probably transient– the birds acquire the bacteria from their food, they poop it out, and it’s gone,” says Skeen. “These bacteria don’t colonize the bird, they go in and out.” Skeen also notes that the climate crisis might make gut microbiomes especially important as animals attempt to survive in changing environments. “An animal’s gut microbiome is an additional level of molecular diversity, and as global climate change alters ecosystems, the gut microbiome might be one of the avenues in which animals can adapt to the changing environment,” says Skeen. “The gut microbiome has its own unique ecosystem, and it’s ripe for discoveries.” Reference: “Repeated sampling of individuals reveals impact of tropical and temperate habitats on microbiota of a migratory bird” by Heather R. Salk Institute’s groundbreaking research, as part of the BRAIN Initiative, analyzed 2 million mouse brain cells, revealing intricate details about brain cell types and gene regulation, enhancing the understanding of brain functions and disorders. Credit: SciTechDaily.com Researchers at Salk catalog all the chemical changes to the genetic structure that orchestrate cell behavior in the mouse brain, producing the most detailed atlas ever of the diversity and connections of neurons in the mouse brain. Salk Institute researchers, as part of a worldwide initiative to revolutionize scientists’ understanding of the brain, analyzed more than 2 million brain cells from mice to assemble the most complete atlas ever of the mouse brain. Their work, published on December 13, 2023, in a special issue of Nature, not only details the thousands of cell types present in the brain but also how those cells connect and the genes and regulatory programs that are active in each cell. The BRAIN Initiative’s Role The efforts were coordinated by the National Institutes of Health’s Brain Research Through Advancing Innovative Neurotechnologies® Initiative, or the BRAIN Initiative®, which ultimately aims to produce a new, dynamic picture of mammalian brains. Advancements in Brain Cell Analysis “With this work, we have not only gained a lot of information about what cells make up the mouse brain, but also how genes are regulated within those cells and how that drives the cells’ functions,” says Salk Professor, International Council Chair in Genetics, and Howard Hughes Medical Institute Investigator Joseph Ecker, who contributed to four of the new papers. “When you take this epigenome-based cell atlas and start to look at genetic variants that are known to cause human disease, you get new insight into what cell types may be most vulnerable in the disease.” The NIH BRAIN Initiative was launched in 2014 and has provided more than $3 billion in funding to researchers to develop transformative technologies and apply them to brain science. In 2021, researchers supported by the BRAIN Initiative—including teams at Salk—unveiled the first draft of the mouse brain atlas, which pioneered new tools to characterize neurons and applied those tools to small sections of the mouse brain. Earlier this year, many of the same techniques were used to assemble an initial atlas of the human brain. In the latest work, researchers expanded the number of cells studied and which areas of the mouse brain were included, as well as used new, single-cell technologies that have only emerged in the last few years. Credit: Salk Institute Whole Brain Analysis and Public Accessibility “This is the entire brain, which hasn’t been done before,” says Professor Edward Callaway, a senior author on two of the new papers. “There are ideas and principles that come out of looking at the whole brain that you don’t know from looking at one part at a time.” To help assist other researchers studying the mouse brain, the new data is publicly available through an online platform, which can not only be searched through a database but also queried using the artificial intelligence tool ChatGPT. “There is an incredibly large community of people who use mice as model organisms and this gives them an incredibly powerful new tool to use in their research involving the mouse brain,” adds Margarita Behrens, a Salk research professor who was involved in all four new papers. The special issue of Nature has 10 total NIH BRAIN Initiative articles, including four co-authored by Salk researchers that describe the cells of the mouse brain and their connections. Some highlights from these four papers include: Single-Cell DNA Methylation Atlas To determine all the cell types in the mouse brain, Salk researchers employed cutting-edge techniques that analyze one individual brain cell at a time. These single-cell methods studied both the three-dimensional structure of DNA inside cells and the pattern of methyl chemical groups attached to the DNA—two different ways that genes are controlled by cells. In 2019, Ecker’s lab group pioneered approaches to simultaneously make these two measurements, which lets researchers work out not only which genetic programs are activated in different cell types, but also how these programs are being switched on and off. The team found examples of genes that were activated in different cell types but through different ways—like being able to flip a light on or off with two different switches. Understanding these overlapping molecular circuits makes it easier for researchers to develop new ways of intervening in brain diseases. “If you can understand all the regulatory elements that are important in these cell types, you can also begin to understand the developmental trajectories of the cells, which becomes critical to understanding neurodevelopmental disorders like autism and schizophrenia,” says Hanqing Liu, a postdoctoral researcher in Ecker’s lab and first author of this paper. The researchers also made new discoveries about which areas of the brain contain which cell types. And when cataloguing those cell types, they additionally found that the brain stem and midbrain have far more cell types than the much larger cortex of the brain—suggesting that these smaller parts of the brain may have evolved to serve more functions. Single-Cell Chromatin Maps Another way of indirectly determining the structure of DNA, and which stretches of genetic material are being actively used by cells, is testing what DNA is physically accessible to other molecules that can bind to it. Using this approach, called chromatin accessibility, researchers led by Bing Ren of UC San Diego—including Salk’s Ecker and Behrens—mapped the structure of DNA in 2.3 million individual brain cells from 117 mice. Then, the group used artificial intelligence to predict, based on those patterns of chromatin accessibility, which parts of DNA were acting as overarching regulators of the cells’ states. Many of the regulatory elements they identified were in stretches of DNA that have already been implicated in human brain diseases; the new knowledge of exactly which cell types use which regulatory elements can help pin down which cells are implicated in which diseases. Neuron Projections and Connections In another paper, co-authored by Behrens, Callaway, and Ecker, researchers mapped connections between neurons throughout the mouse brain. Then, they analyzed how these maps compared to patterns of methylation within the cells. This let them discover which genes are responsible for guiding neurons to which areas of the brain. “We discovered certain rules dictating where a cell projects to based on their DNA methylation patterns,” says Jingtian Zhou, a postdoctoral researcher in Ecker’s lab and co-first author of the paper. The connections between neurons are critical to their function and this new set of rules may help researchers study what goes awry in diseases. Comparing Mouse, Monkey, and Human Motor Cortexes The motor cortex is the part of the mammalian brain involved in the planning and carrying out of voluntary body movements. Researchers led by Behrens, Ecker, and Ren studied the methylation patterns and DNA structure in more than 200,000 cells from the motor cortexes of humans, mice, and nonhuman primates to better understand how motor cortex cells have changed throughout human evolution. They were able to identify correlations between how particular regulatory proteins have evolved and how, in turn, the expression patterns of genes evolved. They also discovered that nearly 80 percent of the regulatory elements that are unique to humans are transposable elements—small, mobile sections of DNA that can easily change position within the genome. Summary “I think in general this whole package serves as a blueprint for other people’s future studies,” says Callaway, also the Vincent J. Coates Chair in Molecular Neurobiology at Salk. “Someone studying a particular cell type can now look at our data and see all the ways those cells connect and all the ways they’re regulated.
