A study finds that algal genes provide answers to questions concerning plant growth and health. New research identifies crucial algae genes, aiding crop improvement and biofuel production. Plants, like all other known organisms, utilize DNA to pass on traits. Animal genetics often focuses on parentage and lineage, but this can can be challenging in plant genetics since plants can be self-fertile, unlike most animals. Many plants have unique genetic abilities that make speciation easier, such as being well suited to polyploidy. Plants are special in that they can synthesize energy-dense carbohydrates via photosynthesis, which is accomplished through the usage of chloroplasts. Chloroplasts have their own DNA which allows them to serve as an additional reservoir for genes and genetic diversity, as well as creates an additional layer of genetic complexity not seen in animals. Despite its difficulty, plant genetic research has significant economic implications. Many crops can be genetically modified to increase yield and nutritional value as well as gain pest, herbicide, or disease resistance. Genes contain all of the instructions that an organism needs to survive, develop, and reproduce. But identifying a gene and understanding what it does are two very different things. Many genes include unexplained instructions, and their functions are unknown to scientists. Recent research conducted by UC Riverside, Princeton University, and Stanford University has revealed the functions of hundreds of genes in algae, some of which are also found in plants. The breakthrough will aid attempts to genetically modify algae for biofuel production and generate climate-resistant agricultural crop types. “Plant and algae genetics are understudied. These organisms make the foods, fuels, materials, and medicines that modern society relies on, but we have a poor understanding of how they work, which makes engineering them a difficult task,” said corresponding author Robert Jinkerson, an assistant professor of chemical and environmental engineering at UC Riverside. “A common way to learn more about biology is to mutate genes and then see how that affects the organism. By breaking the biology we can see how it works.” Breakthrough in Algae Genetics The researchers conducted tests that generated millions of data points using algal mutants and automated tools. The researchers were able to uncover the functional role of hundreds of poorly characterized genes and identify several new functions of previously known genes by analyzing these datasets. These genes have roles in photosynthesis, DNA damage response, heat stress response, toxic chemical response, and algal predator response. Several of the genes they discovered in algae have counterparts in plants with the same roles, indicating that the algal data can help scientists understand how those genes function in plants as well. Credit: Robert Jinkerson/UCR Automated approaches to analyzing tens of thousands of mutants quickly, known as high-throughput methods, are typically used to understand gene function on a genome-wide scale in model systems like yeast and bacteria. This is quicker and more efficient than studying each gene individually. High-throughput methods do not work very well in crop plants, however, because of their larger size and the difficulty of analyzing thousands of plants. The researchers, therefore, used a high-throughput robot to generate over 65,000 mutants of Chlamydomonas reinhardtii, a type of single-celled green algae closely related to plants and easy to alter genetically. They subjected the mutants to 121 different treatments, which resulted in a dataset of 16.8 million data points. Each mutant had a unique DNA barcode that the team could read to see how that mutant was doing in a specific environmental stress condition. Discoveries in Gene Function The group discovered new gene functions in hundreds of genes. For example, they learned that a gene widely found throughout multicellular organisms helps repair damaged DNA. Another 38 genes, when disrupted, caused problems with using energy from light, indicating that these genes played roles in photosynthesis. Yet another cluster of genes helped the algae process carbon dioxide, a second crucial step in photosynthesis. Other clusters affected the tiny hairs, or cilia, the algae use to swim. This discovery could lead to a better understanding of some human lung and esophageal cancers, which might be partially caused by defective cilia motility. A newly discovered gene cluster protected the algae from toxins that inhibit cytoskeleton growth. These genes are also present in plants and the discovery could help scientists develop plants that grow well even in some contaminated soils. This information can be used to engineer plants to be more tolerant to heat or cold stress, temperature stress, or improve photosynthesis, all of which will become increasingly important as climate change threatens the world’s food supply. A better understanding of algae genetics will also improve engineering strategies to make them produce more products, like biofuels. “The data and knowledge generated in this study is already being leveraged to engineer algae to make more biofuels and to improve environmental stress tolerance in crops,” said Jinkerson. Credit: Kacey Ronaldson-Bouchard/Columbia Engineering Major advance from Columbia Engineering team demonstrates the first multi-organ chip made of engineered human tissues linked by vascular flow for improved modeling of systemic diseases like cancer. Engineered tissues have become an essential component for modeling diseases and testing the efficacy and safety of drugs in a human context. A key hurdle for researchers has been figuring out how to model body functions and systemic diseases with multiple engineered tissues that can physiologically communicate — just like they do in the body. However, it is essential to provide each engineered tissue with its own environment so that the specific tissue phenotypes can be maintained for weeks to months, as required for biological and biomedical studies. Making the challenge even more complex is the necessity of linking the tissue modules together to facilitate their physiological communication, which is required for modeling conditions that involve more than one organ system, without sacrificing the individual engineered tissue environments. Novel Plug-and-Play Multi-Organ Chip, Customized to the Patient Up to now, no one has been able to meet both conditions. Today, a team of researchers from Columbia Engineering and Columbia University Irving Medical Center reports that they have developed a model of human physiology in the form of a multi-organ chip consisting of engineered human heart, bone, liver, and skin that are linked by vascular flow with circulating immune cells, to allow recapitulation of interdependent organ functions. The researchers have essentially created a plug-and-play multi-organ chip, which is the size of a microscope slide, that can be customized to the patient. Because disease progression and responses to treatment vary greatly from one person to another, such a chip will eventually enable personalized optimization of therapy for each patient. The study is the cover story of the April 2022 issue of the journal Nature Biomedical Engineering. In our study, we cultured liver, heart, bone, and skin, connected by vascular flow for four weeks. Credit: Keith Yeager/Columbia Engineering “This is a huge achievement for us—we’ve spent ten years running hundreds of experiments, exploring innumerable great ideas, and building many prototypes, and now at last we’ve developed this platform that successfully captures the biology of organ interactions in the body,” said the project leader Gordana Vunjak-Novakovic, University Professor and the Mikati Foundation Professor of Biomedical Engineering, Medical Sciences, and Dental Medicine. Inspired by the Human Body Taking inspiration from how the human body works, the team has built a human tissue-chip system in which they linked matured heart, liver, bone, and skin tissue modules by recirculating vascular flow, allowing for interdependent organs to communicate just as they do in the human body. The researchers chose these tissues because they have distinctly different embryonic origins, structural and functional properties, and are adversely affected by cancer treatment drugs, presenting a rigorous test of the proposed approach. Credit: Kacey Ronaldson-Bouchard/Columbia Engineering “Providing communication between tissues while preserving their individual phenotypes has been a major challenge,” said Kacey Ronaldson-Bouchard, the study’s lead author and an associate research scientist in Vunjak-Novakovic’s Laboratory for Stem Cells and Tissue Engineering. “Because we focus on using patient-derived tissue models we must individually mature each tissue so that it functions in a way that mimics responses you would see in the patient, and we don’t want to sacrifice this advanced functionality when connecting multiple tissues. In the body, each organ maintains its own environment, while interacting with other organs by vascular flow carrying circulating cells and bioactive factors. So we chose to connect the tissues by vascular circulation, while preserving each individual tissue niche that is necessary to maintain its biological fidelity, mimicking the way that our organs are connected within the body. ” Optimized Tissue Modules Can Be Maintained for More Than a Month The group created tissue modules, each within its optimized environment and separated them from the common vascular flow by a selectively permeable endothelial barrier. The individual tissue environments were able to communicate across the endothelial barriers and via vascular circulation. The researchers also introduced into the vascular circulation the monocytes giving rise to macrophages, because of their important roles in directing tissue responses to injury, disease, and therapeutic outcomes. All tissues were derived from the same line of human induced pluripotent stem cells (iPSC), obtained from a small sample of blood, in order to demonstrate the ability for individualized, patient-specific studies. And, to prove the model can be used for long-term studies, the team maintained the tissues, which had already been grown and matured for four to six weeks, for an additional four weeks, after they were linked by vascular perfusion. Using the Model To Study Anticancer Drugs The researchers also wanted to demonstrate how the model could be used for studies of an important systemic condition in a human context and chose to examine the adverse effects of anticancer drugs. They investigated the effects of doxorubicin — a broadly used anticancer drug — on heart, liver, bone, skin, and vasculature. They showed that the measured effects recapitulated those reported from clinical studies of cancer therapy using the same drug. The team developed in parallel a novel computational model of the multi-organ chip for mathematical simulations of drug’s absorption, distribution, metabolism, and secretion. This model correctly predicted doxorubicin’s metabolism into doxorubicinol and its diffusion into the chip. The combination of the multi-organ chip with computational methodology in future studies of pharmacokinetics and pharmacodynamics of other drugs provides an improved basis for preclinical to clinical extrapolation, with improvements in the drug development pipeline. “While doing that, we were also able to identify some early molecular markers of cardiotoxicity, the main side-effect that limits the broad use of the drug. Most notably, the multi-organ chip predicted precisely the cardiotoxicity and cardiomyopathy that often require clinicians to decrease therapeutic dosages of doxorubicin or even to stop the therapy,” said Vunjak-Novakovic. Collaborations Across the University The development of the multi-organ chip began from a platform with the heart, liver, and vasculature, nicknamed the HeLiVa platform. As is always the case with Vunjak-Novakovic’s biomedical research, collaborations were critical for completing the work. These include the collective talent of her laboratory, Andrea Califano and his systems biology team (Columbia University), Christopher S. Chen (Boston University) and Karen K. Hirschi (University of Virginia) with their expertise in vascular biology and engineering, Angela M. Christiano and her skin research team (Columbia University), Rajesh K. Soni of the Proteomics Core at Columbia University, and the computational modeling support of the team at CFD Research Corporation. A Multitude of Applications, All in Individualized Patient-Specific Contexts The research team is currently using variations of this chip to study, all in individualized patient-specific contexts: breast cancer metastasis; prostate cancer metastasis; leukemia; effects of radiation on human tissues; the effects of SARS-CoV-2 on heart, lung, and vasculature; the effects of ischemia on the heart and brain; and the safety and effectiveness of drugs. The group is also developing a user-friendly standardized chip for both academic and clinical laboratories, to help utilize its full potential for advancing biological and medical studies. Vunjak-Novakovic added, “After ten years of research on organs-on-chips, we still find it amazing that we can model a patient’s physiology by connecting millimeter sized tissues — the beating heart muscle, the metabolizing liver, and the functioning skin and bone that are grown from the patient’s cells. We are excited about the potential of this approach. It’s uniquely designed for studies of systemic conditions associated with injury or disease, and will enable us to maintain the biological properties of engineered human tissues along with their communication. The research sheds new light on how sex determines the mechanisms by which various synapses monitor and regulate dopamine signaling. A study in mice reveals a surprising difference between male and female dopamine synapses supporting attention, movement, motivation, and pleasure. Almost all neuropsychiatric disorders have different prevalences, ages of onset, and clinical symptoms in men and women. Attention-Deficit/Hyperactivity Disorder (ADHD) and Autism Spectrum Disorder (ASD) are two conditions with significant sex bias, with about four males diagnosed for every one female. Credit: Florida Atlantic University It is unclear whether this skewed ratio results from the roles played in brain development by sex-specific DNA sequences or hormones, or if it represents how biological mechanisms and environmental factors elicit behavioral patterns differently in males and females. Role of Dopamine in ADHD and ASD Regardless of origin, changed behavior in these disorders indicates a change in the function of important brain circuits set up throughout development, refined throughout life, and coordinated by the actions of brain chemicals called neurotransmitters. Dopamine is a crucial neurotransmitter whose powerful actions enable motor initiation and coordination, motivation, reward, and social behavior, as well as attention and higher cognitive function. It also plays an important role in the behaviors changed by ADHD and ASD. Although dopamine-sensitive brain circuits engaged in these processes have been under scrutiny for decades, and in the case of ADHD, are the target of medications such as Adderall and Ritalin, the intrinsic sex-dependent differences in these pathways that could guide more precise diagnoses and treatments have only recently begun to be elucidated. Dopamine Disposal Mechanisms To better understand how dopamine levels at brain synapses are managed, neuroscientists from Florida Atlantic University, along with collaborators at the University of North Dakota School of Medicine and Health Sciences, have now added a significant piece to this puzzle by establishing key differences in the molecular dopamine disposal machinery in the brains of male and female mice. The new research published in the journal Molecular Psychiatry and led by Randy Blakely, Ph.D., professor of biomedical science in FAU’s Schmidt College of Medicine and executive director of the FAU Stiles-Nicholson Brain Institute, provides new insight into how sex determines the mechanisms by which distinct synapses monitor and regulate dopamine signaling. Moreover, the impact of the sex differences described is particularly pronounced when the mice express a human genetic variant found in boys with either ADHD or ASD. “Often, due to assumptions that sex hormone variation will cloud data interpretations, and that use of one sex will cut animal use and costs in half without a loss of key insights, many researchers using animal models to study brain disorders work chiefly with males, even more reasonable when modeling disorders that exhibit male bias,” said Blakely. In a prior study, looking for genetic changes in dopamine regulatory genes in children with ADHD, Blakely and his team identified a gene variant that alters the function of the dopamine transporter (DAT) in a peculiar way. Normally DAT acts to remove dopamine from synapses, acting like a nanoscale dopamine vacuum cleaner. When the DAT variant was expressed in cells, however, it “ran backward,” spitting out dopamine rather than efficiently removing it. After engineering the variant into the genome of mice, Blakely’s team found changes in behavior and drug responses predicted by this anomalous DAT behavior, with an emphasis on traits linked to pathways related to locomotor activation, habitual behavior, and impulsivity. Notably, these studies were performed exclusively with male mutant mice. Blakely and Adele Stewart, Ph.D., first author of the report, a research assistant professor of biomedical science in FAU’s Schmidt College of Medicine and a member of the FAU Stiles-Nicholson Brain Institute, recognized there was more to be done, particularly with respect to how females would handle the mutation. Would the DAT mutation impact the same brain regions and behaviors in females as it had done in males? Sex Differences in Brain Pathways and Behaviors The answer is a resounding no. Females show effects of the mutation in brain regions unaffected in males and vice versa. Further work revealed that this switch is due to a circuit flip in how brain pathways in males and females use a key DAT regulator protein to magnify the backward activity of the transporter. The behavioral consequences of this region-specific, sex-biased pattern of DAT regulation are profound, with the mutant DAT altering behaviors in a pattern unique to each sex. For example, mutant females appeared more anxious and had issues with novelty recognition compared to wild-type females. Males on the other hand are less social and display increased perseverative behavior, changes not seen in females. “Our work clearly shows that the female mutant DAT mice are not ‘protected’ from the impact of the mutation, but rather, exhibit a unique set of behavioral changes linked to an ingrained, sex-biased architecture of the dopamine system,” said Stewart. “The same variant also has been found in two unrelated boys with ASD, a disorder that often also displays comorbid ADHD.” Interestingly, the only reported clinical occurrence of the DAT variant in a female involved a diagnosis of bipolar disorder (BPD). Both the mania and depression associated with BPD have been suggested to be linked to altered dopamine signaling. Blakely’s group also has reported high impulsivity traits in a female carrier of the same mutation studied in this latest paper, suggesting that overlap of traits linked to dopamine can also occur between the sexes, or perhaps the forms of impulsivity (e.g. waiting versus action) may be involved. Diagnosis and Treatment A “resilience” framework often is used to explain discrepancies in the sex bias observed in neuropsychiatric disorders. However, recent evidence suggests that sex bias can be due, at least in part, to differences in symptomology and associated comorbidities and the resultant failure of current diagnostic instruments to assure the identification of the same disorder in both sexes. “While we understand that there are biological differences between rodent and human brains, studies like ours provide an important opportunity to explore biological mechanisms that contribute to sex differences in risk for neuropsychiatric diseases,” said Stewart. “What our study shows is that behavioral generalizations across the sexes may limit diagnosis of mental illness, particularly if one sex translates alterations into outward signs such as hyperactivity and aggression versus more internal manifestations such as learning, memory, and mood, even when the same molecular pathology is at work. What is more, our work supports the idea that treatment strategies should be cognizant of the sex-dependence of neuronal signaling mechanisms rather than assuming treatment that what is good for the goose is good for the gander.
